How long after the battle of Naboo do you think the separtists movement became largely talked about? And somewhat related... what was the Trade Federation and the other seperatists doing in the meantime?

The separatist movement as a visible political force starts 24 BBY: in the EU it begins with the collapse of the Financial Reform Act and Count Dooku's reappearance (on Raxus Prime). There will be whisperings before that, but the idea of secession from the Republic is so novel that only the most politically foresightful or paranoid would have anticipated it.

Throughout the decades preceding the Clone Wars, the commerce guilds were strengthening their grip on the infrastructure of the galaxy, using their economic leverage and combat automata to force planetary governments to sign exploitative agreements with them. The Trade Federation achieves effective control of the trade routes by 40 BBY, for instance. Directly following Naboo, the Federation puts a lot of effort into fighting the trials of Nute Gunray and Senate attempts to get it to disarm.

Battle of Naboo 32 BBY (years before the Battle of Yavin in Episode IV), Battle of Geonosis 22 BBY. Episode III looks to be in 19 BBY.
